Amazon has patented a futuristic setup for Prime Air that includes the use of "airborne fulfillment centers." As the patent describes, those centers would be located 45,000 feet above the ground and they'd be utilized by drones.
The drones would benefit from largely flying through unobstructed space, but their elevation also poses concerns about regular flights. When they're taking off from the ground, the drones needn't worry about planes.
Amazon wouldn't always use the flying fulfillment centers. Rather, it would fill them with specific inventory in specific situations, allowing drones to quickly deliver the most in-demand items.
